Negative Space

It works for me :)

The cloud to blue sky transition helps a ton and to me at least is much nicer than if the entire background was blue sky.

I'd say the image works as is or could stand some subtle cropping like maybe a small change in aspect ratio like 5:4 to lose a bit of the left hand side of the image but I'd say the background works.
 
I think you used 3rds on the first shot and I'm slightly inclined for the second version. I see far too many of what I think are over cropped photos and it's good to get some room to breathe for a change. The clouds / blue sky are critical so the negative space isn't so negative and really part of the story. I really like the image.
 
I think it works beautifully. Did you try a panoramic as wide as the 1st shot (but not as high)? I am a sucker for a good pano with negative space on one side and I wonder if it would work on this image.
 
I like the image. Your initial question indicates that something is "niggling" you about the image. What I see with the bird on the top right third is that is flying OUT of the frame. If it was on the top left third it would be flying IN to the frame. I do believe that would make a big difference and in this instance the negative space would be there for it to fly into. A quick content aware move would allow you to say "yep" or "nope" to my suggestion. I bet it is the former as several responders have suggested removing some of your space on the left with a crop. I say - move the bird and have a look.
