What should the settings be on Z6ii to fire flash with focus shift?

Is it set to "Silent Shutter"? No flash with "Silent Shutter".

Thanks Alan, I should have said I do have Silent Shutter off and it does fires with remote release (MC-DC2).

What is "First Frame Exposure Lock" set to? It may need to be set to "OFF".

"First Frame Exposure Lock" was "ON", but still won't fire when set to "OFF" and Silent Shutter is OFF. Flash will fire with shutter release or cable release.
I've never shot Focus shift shooting but..... Focus shift shooting allows the frames to be taken very quickly one after another. The camera would have no way to know whether or not the flash had re-charged fully for the next shot. So even if the flash would work, I think there would be a risk that exposures would not be consistent. Thus a constant light source might be more advisable......

You can use flash, but the interval between shots should be set to several seconds so the flash can recycle.
I have a flash that at 1/8th power (I think) flashes every time at 15 fps. Are you using your flash on manual settings?
