When lenses are stored vertically on a shelf does it matter which end is up or down, such as rear down or front down?

I would store them with the front element facing down, but only because that's a larger surface which is less prone to toppling over. Otherwise, it doesn't matter.
All of the verticle Nikon cases I've had are designed for big end down.
I store three of my lenses in my LowePro Ridgeline backpack with the big end up since I have green tape with the focal length written on stuck to the lens cover to make it easy to choose the appropriate lens.
